Shortcuts no longer work after Vista SP 1 update

Just updated my wife's computer. Don't know why this hadn't happened before
- all updates are set for automatic. The problem now is that none of her
keyboard shortcuts to open programs work. And the icons pinned to the start
menu say the programs don't exist. They do, and I've repinned them from
Explorer, but I can no longer set ctl+alt+W for word, etc. What happened and
how can I fix this, please? There is not an option to set keyboard shortcuts
on any of those programs any more.
