I just went through this on a clients computer.
I called MSoft and this is what we had to do to resolve the .Net
issue.
You may not have to follow all the steps below, but this is what we
needed to do to repair my clients computer.
Steps taken:
You should plan to download all .Net versions from MS .Net vs 1.1 thru
3.5 and all Service packs and save them in a folder of your choice:

Another good tool they used was called "Dial-a-fix".
It didn't help us because we had to correct the registry.
Briefly - It's a collection of known fixes gleaned from Microsoft
Knowledgebase articles <snip> DAF's primary philosophy is to fix
problems by setting various things back to their original Microsoft
defaults. DAF currently does not interface with or repair any third
party programs.

Aaron Stebner has a dot net cleanup tool that MS downloaded and used
to clean up (remove dot net versions) on the clients computer. Its
mentioned on his webpage located at:

After running the tool, you should check in the add/remove applet to
see that all the dot net versions were removed. I they are not listed
there you can start reinstalling the downloaded dot net versions
starting from the lowest to 3.5 SP1, rebooting the computer between
each install. If they are still there , you could try to remove them
using the add/remove button there. If they are there still, they may
be orphaned or corrupted and may not be able to be removed. (That's
what my situation was).
The next step was to remove the entries/keys for all dot net versions
from the registry. Be careful here and back up the registry keys
before you delete them.
The Registry folder/ key to go to is:
HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Windows\CurrentVersion\Uninstall\
Do a search (Edit/ find - Microsoft .NET Framework) for all dot net
versions. You should find versions 1.1 through to the newest you have
installed. You will also find a couple .net hot fixes also - remove
them. Reboot the computer. Check to make sure that the entries are
no longer in Control panel Add/Remove.
Start installing with .net ver1.1 and reboot after each version.
After you reinstall all versions, run windows update to make sure all
hotfixes and updates are installed.
