Once a page is deleted off of my website, I assume it is gone. However, the
search box I have added to the home page continues to list those deleted
pages in the results. How do I make it stop listing those and program it not
to list deleted pages in the future?

Open the live/remote site in FP and run Tools | Recalculate Hyperlinks.
