Scandisc not working

When I try to run scandisc normally or with scandefrag it gets to "checking
file allocation tools" and won't go any farther. What's up?

I have an old free version of jv16powertools and had run it, removed
everything that should have been safe to remove and then scandisc wouldn't
work. So I restored everything and now scandisc is OK.
Does anyone know what I did wrong?
