Replace Windows Files

I know there is some command line utility that can restore system files. I
had a virus on one of my servers and now I can't terminal service into the
box and I want to replace the system files for this. What is the command? I
think it has something to do with scan disk.

A server that suffered a virus infection is a compromised
server. In view of the high availability expected of servers,
I would rebuild it.
