Reboot issue

When rebooting or starting up my pc, windows always runs a diskscan on one of
my hdd's. (Always D: )

This started after i bought a new hdd and a new dvd burner even though these
2 hdd's arent connected physically.

The problems i have with this is:
-It takes longer to start up the pc.
-If i cancel the scan i loose files on that particular partition until i
next time complete the diskscan.
-That before i bought the new parts i didnt have to do this scan.

For the record i run 3 hdd's (with a total of 5 partitions) one normal dvd
drive and one dvd burner.

Could it be that i need to set the new hdd to slave? Even though its on its
own IDE output? (Got a PCI card with 2 extra IDE outputs)

Any reply with ideas would be helpfull, allthough its not the end of the
world if it can't be fixed.

Check Disk runs on every boot: Note - I have seen this happen when Windows
File Protection has either been disabled or not allowed to run upon
cancelling the bootup Check Disk.
