No programs should be aware of the file system, except for things like
defraggers and file system error checkers (like scandisk). Programs
make standard operating system calls to manipulate files, it's the
operating system's responsibility to know what file system is running
and how to talk to it.

What programs are you having trouble with, and what problems are you
seeing.

You do it as part of a reinstall of the system after booting the XP CD
direct. Enter Setup, and after the license agreement take New Install.
When it asks you to confirm where, hit ESC; select and *delete* the
current partition and make a new RAW one to be formatted at the next
stage. Make sure you get a FAT 32 format - and it will have to be
under 32GB or XP will insist on NTFS anyway. Only way for a larger
partition than that in FAT32 is to make it in the first instance with an
old Win98 startup floppy and FDISK
