I have a small boot drived [6 GB] and just installed a 40 GB secondary drive
and would like to put my Program Files folder on that.

Is there a procedure to do that and still maintain files and associations?

Not really. I could do it because I can fix the problems that it will cause.
But if one has to ask....

Uninstall and reinstall your programs. You can set the new drive to be the
default install location.

Type regedit in Start - Run and navigate to
HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Windows\CurrentVersion
and change the value of ProgramFilesDir to your new path.

But don't change this untill you've uninstalled anything you intend
uninstalling. You don't need to transfer everything, windows is quite happy
with two program files directory.
