partial defragment

When i try to defragment my system, it only partially defragments and then a
box comes up saying some files could not be defragmented. I open the view
files and it is about 6.5 gigs out of about 12 gigs that did not defragment.
What do I do?

1. Close all applications before defragmenting - disk defragmenter cannot
defragment files in use by applications. Many users like to defragment in
safe mode.

2. Some files are not defragmented by design.
