That is not native to IE6. There may be a browser plugin that would do this
for you, though I haven't heard of one. There are plenty of free e-mail
checkers that run as small apps in your tray and display a message when new
e-mail arrives in your e-mail account, such as http://www.eprompter.com/.

Sure, if the web site's HTML opens another browser window (popup) when
it gets new mail. For example, they could run a script using a timer
that would auto-refresh what is painted (retrieved) to your browser to
add a new window if there happens to be new mail. If the site doesn't
do it, you won't get one. Since most webmail interfaces are static
(i.e., you have to do a refresh) to even see when there is new mail at
all, they obviously won't have any means of opening a popup based on a
server-side event, like new mail. All depends on WHO you use for
webmail.
What are these e-mail programs that would
acknowledge that
the message was looked at? That would sure be
handy to
know it was at least looked at.
