Marking Whole Words for Index

I have two terms that are similar, for an example let's say MAP-12 and
MAP-122. I want to mark both separately and have included both of them in my
Index Automark File. However, the index entry for MAP-12 includes all of the
pages where MAP-122 is found, too. Can I specify that they should be marked
as "whole words"?

No. That's one reason automarking isn't used by "professionals". You'll need to
go through and remove the incorrect markups.
