lost system restore tools in start menu

I have had a few problems with my computer recently, but supposedly they were
all fixed when a new bios and harddrive were installed. Things were great for
a few weeks, but suddenly I noticed that my start menu was missing a bunch of
items. Some of my programs that are on the desktop are missing in the
programs menu, and most of my accessories are missing, including everything
in the system tools dropdown. I can get to the individual system tools (disk
cleanup, defrag, etc) and also the calculator (which also disappeared) by
going into the help and support screen and typing in the tool name. Then I
can click on the link and it opens. But why would they be missing from my
Start menu? Thanks.
