log on message

Whenever I log on I get this message C:\WINDOWS\SYSTEM32\AUTOEXEC.NT.
The system file is not suitable for running MS-DOS and Microsoft Windows Applications. Chose close to terminate the application. I then have the option to close or ignore. I chose close and my computer runs fine. Can anybody tell me what this means please or why it is happening and how I can stop it
