When performing a virus scan McAfee picked up a few Sun
Java Trojan Byte Verify files (zip) located deep and
hideen files in Documents and settings. The good news is
they were deleted.

The question I have is, what about the remaining files,
approximately 32Mb java files, are the usefull or
useless, can they all be deleted from that cache?

TIA

Perhaps. Rather than deleting anything manually, suggest you use the Sun
Java applet in the Control Panel to clear the cache.
