Installing a program

here lately i have been getting a message when i try to install certian
programg that is compatable with XP the message is
C:\WINDOWS\SYSTEM32\AUTOEXEC.NT. The system file is not suitable for running
MS-DOS and Microsoft Windows applications. Choose 'Close' to terminate the
application.
Why am I now seeing this message when it never popped up before?
Please Help
