how to format a hard disk containing two drives

Can anyone give me details on how to reformat a hard disk with two drives? If I boot from a win 2000pro (need details on how to) CD will it continue to load windows 2000 after the fromat? I have the E drive backedup on a seperate hard drive C, already with norton ghost, so all I think I need to do is just the fromat and consolodate the D and E drive into one without installing windows 2000pro since I will be replacing my old information from the ghost image, right? Need details on how to boot from CD Rom. Thanks.
 
If you can't already to boot from the CD, you may need to change the boot
device order in the SETUP.... usually get into SETUP by pressing F2 or DEL
during the POST memory check... when you start the computer...
