How do you make movie files play one after another?

I have inserted two movie clips.

One is a Flash movie clip , the other a WMV

I need the Flash one to play and when finished the WMV file to kick in.

I have only tried this from the Run Slideshow menu option, but right now
only the Flash movie is the one playing

In your animation task pane, set the wmv file to run with previous adjusting
it's start time in the Advance Timeline.

You can't really. The SWF file is being played by a "control" that is not
under the control of PPT. In other words, PPT has no idea when it has
finished playing. You could try to figure out about how long the SWF playes
and then set yor timming for the video appropiately.
