Help with auto running programs

When I go to play games that run completely outside of the windows desktop. About every 2 minutes I come back to the windows desktop like I have hit alt + tab or the start menu key on my keyboard. Come to find out there is a program that is trying to run itself. I have deleted the exe file and the prefetch file that are being used but it just seems to keep coming back. Can anyone tell me how I can fix this problem.
