Would this second hard drive be a Western Digital drive that is about 4-5
years old? If so, if the system is left off overnight (8 hours) does it
start up normally every time but it hangs when booting after being off 2-4
hours? If so, replace that drive. I had a problem with WD drives of that
age (about 5 different drives of various sizes) that would "hang" and not
spin up properly, causing exactly the problem you are describing. Even
though the electronics shouldn't depend on the physical platters spinning, I
could never get a successful post on any drive connected to a channel when
one physical drive didn't spin up properly.

What is the make on the ATA card? You also might try to update the card's
bios with the latest from the card's manufacturer.
