I believe this is the remedy in Outlook. I'm assuming it's the same or similar for Express.
My guess is that you found your answer by now. However, I've found no answer posted so decided to submit. This SHOULD be the solution; however, I won't know for sure until a week or so has passed (i.e., if I still have old emails in my folders). I found this (finally) using the Help screens.
First, access the Help mode and search for "Restore Archived Items." Once the folders/files have been restored, seek out
"Turn off AutoArchive." I believe this will take care of our troubles.

It happened to me few times with a single personal folder, though, no
the Inbox. I assumed I had accidentally deleted the whole folder b
hitting a wrong key. I have never been able to make sure, since I go
no copy left in the Deleted folder. That may explain your problem
