Is there a way to create a hyperlink to save an email message to a specific
server folder? My boss gets tons of emails and would like to keep everything
project related in one place.

Think about it. If anyone could insert a hyperlink in their e-mail that
affect the actions performed by the recipients e-mail then spammers
would be forcing our e-mail clients to open their e-mails, deposit
thousands of copies everywhere in every folder inside of our e-mail
clients, and make it impossible for us to use our e-mail clients. You
don't get to control someone else's property with your e-mails.

Tell your boss to define a rule in his e-mail client.
 
How does the boss determine to which project a message is related? If it's
something in the message header (from, subject), then a rule can do that
automatically.

Your boss is relying on you for Outlook support but you don't even know
how to define rules in Outlook. You want us to handhold you through the
process of defining a rule so you can continue faking your expertise to
your boss.

By "server folder", I believe the OP means a file system folder on a network
drive. If that's the case, then a rule can't accomplish it. Rules can save
messages only to Outlook folders, not to file system folders.
