I have been getting my email flawlessly on Windows Mail for over a year.
Recently, I added the same email address to my phone so I could read my email
when I was not home. When I read them on my phone during the day, they are
not also on my desktop Windows Mail anymore.

I can not find any setting in the Windows Mail to keep the messages on the
server. There must be a way to have the same email in 2 places at once.

please help

In Windows Mail, it is easy. Tools | Accounts | Mail | Properties |
Advanced - Check: Leave a copy of messages on the server.

The problem is that you need to find a way to do this on the phone as
well. Check with your wireless tech support.

On one machine only, check to Delete messages after X days to satisfy your
allotted space you get from your server.

You obviously have a POP3 account and when your phone has downloaded them
the server deletes the message so its not there when you try to download it
on PC.

I think you need to create a forwarding service on phone to send to PC and
vice versa if you want to see them on phone once downloaded to PC
