Some methods of checking for blocked senders and for junk e-mail rather
quickly move some messages to the Deleted Items folder or the Junk
E-mail folder. Do this for those folders and the Inbox folder as well:
Click on the folder name, then View, then Current View, then Show All
Messages. Check a few of the most recently arrived messages to see
if any of them are what's missing. Go on to the next of these folders if
there is one.

Have you looked in your Junk E-mail folder and Deleted Items folder?
If you find the missing messages there, we can give you some advice
for that.

Also, make sure each mail folder that is missing messages has not
been configured to hide 'read' messages: View, Current view, "Show
All Messages".

The only other possibility I can think of is that you have your
Junk E-mail settings such that junk is deleted immediately.
Go to Tools, Junk E-mail Options, and uncheck that last box.

You also may want to turn off Automatic Filtering for a while,
to see if that affects the problem.

Which antivirus are you running? Some of them are not very
compatible, and can cause assorted odd behaviors.

I am using McAfee

McAfee antivirus is among the top three troublemakers for Windows Mail.
The only way you can prove or disprove that McAfee is the culprit is to
uninstall it, followed by using their debris removal tool:

Another option is to upgrade to Windows Live Mail, which is more
resistant to the adverse effects of aggressive antivirus products:

In any case you must disable any antivirus email scanning, for the reason
explained here:
