I have two hard drisk, one with vista and the other ones has my document
folder.

If I wipe my drive and do a clean install will Vista automatically remove
the documents folder.

To be safe unplug the secondary drive curing install.
After everything is working, plug it back in.
That way you don't accidently erase the wrong HD.

No. After a clean install, you will find your old documents and settings in
the windows.old folder. Still, it is highly recommended to do a backup.
