DHTML Menus

I have read some of the posts regarding these menus but haven't seen
anything on how to change them once they are published to the Web.

For example, after a FP site has been published and then I want to add,
modify or delete a page or pages how will that affect FP's navigation since,
I think, FP doesn't even know the menu is there? Thanks.

You change them the same way you created them (edit the scripts in FP) and Publish your changed pages or scripts
