Delegates

We have users who are configured as delegates to a specific mailbox. When they "send as" this users mailbox, the sent items get placed in their folders instead of the specific mailboxs' sent items. Do I have this configured wrong or is this just the way it works?

That is how it works.

There are some ways around it by using rules or add-ins such as;
http://addins.howto-outlook.com/lucatec_mask
and
http://addins.howto-outlook.com/ivasoft_unisent
