CHKDSK deletes files from NTFS partition

I have a Windows 2000 Pro SP4 system with all known hotfixes installed,
hardware is a P4 1.6GHz and a 40Gig Seagate Barracuda drive.

It ran fine for 3 years, but recently, I have begun to notice some very
disturbing behavior: upon rebooting my system, I get something like this:

This most recent time, it was mostly links and temp files, but important
data files have been deleted as well. If I restore a recent Ghost (AKA PQ
DriveImage) image, the files are all there. Sometimes the image is less than
an hour old. This, plus the fact that I have never had a problem with files
"disappearing" while using the system, leads me to conclude that the
corruption which chkdsk is fixing occurs at shutdown, rather than persistent
corruption of the partition. I am afraid to reboot!

When the system is restored by Ghost, chkdsk only complains about security
descriptors for about a day of heavy use, then it blows up again.

I have tried:

1. Running the Seagate diagnostic 3 times in full sector scan mode. (clean).

2. Running 3 passes of fmem86, an intense memory diagnostic.

3. Disabling the write cache. (it happened again so I turned the write cache
back on so I don't have multiple variables).

4. Performing sfc /scannow.

5. Now wondering if it was some kind of subtle corruption on the HDD, Using
a different windows 2000 system to back up the problem system, reformatting
the problem partition, and restoring.

I am now thinking about doing an in place upgrade. If that doesn't work,
I'll end up with a reformat/reinstall, which, on this system will be very
painful - 2 days installing applications.

It occurs to me that I have never done a sfc /scannow /purge to repopulate
the dllcache. I may try that just because it should be easy.

I suspect that you have a serious problem buried deep inside
Windows. If it was my machine then I would rebuild it. Since
you are already a user of DriveImage, you should make it a
habit of taking a snapshot of your system twice each year, and
keeping the two most recent image files. This would eliminate
the two-day painful rebuilding exercise that you mention above.

If you have a spare disk lying about then you could clone the
current disk to that spare disk, using a Bart PE boot disk and
xcopy.exe. This would eliminate any problem you might have
with your file system but it would not eliminate problems with
Windows itself.
