I can not access certain website including some of
airline's site like www.ba.com or www.lufthansa.com

Please advise what I could have changed in my IE6
protection setting to cause this.

Try this it has solved the problems for others.

The application has requested the runtime to terminate it in an unusual way.
It appears that I have both Java(Sun) and MS VM on the PC. After
disabling/unchecking Java(Sun) the runtime error ceased in IE6. Source:

Or:
Look for a file named HOSTS (no extension, could be hidden) rename it
OLDHOSTS.
