99% system idle process but constant high cpu usage.

Which is it?

If the system is 99% idle then there must be some where around 1% CPU usage.

99 + 1 = 100

System Idle Process is certainly not causing your system to run slow.
"System Idle Process" is not any problem at all. That's just the name for
what the system is doing when it's not doing anything. It's there to make
the total add up to 100%
 
More specifically, Task Manager indicates that the system is virtually doing
nothing (i.e., System Idle Process 99%). However, something has the CPU
running wild (i.e., CPU Usage high). Something is amiss since 99 (System
Idle Process) + 87 (CPU Usage) = > 100.
