Taskbar Notification area

When running programs in the background, an icon is added
to the notification area of the taskbar, giving access to
the programs functions especialy the Close (program)
function. Recently problems using IE/Yahoo caused the
taskbar and Start button to vanish from view, only to
eventually return but without the programs icon on the
taskbar. The program was still running OK in the
backgroung.
My Question: Is it possible to restore such a programs
icon to the taskbar. (without having to abandon it in
taskmanager) and regain access to the program's Close
function?
Is it possible to activate a programs close function from
the command prompt or via some utility?
PS what I'm aiming for is to close a program in a tidy
manner.

Programs that place themselves in msconfig/startup and have a runkey listed
show up in the Notification Area. Once these are unchecked and/or removed,
you will either need to reverse the above mentioned or check within the
program itself to find the setting that includes something similar to:
Start when Windows boots.
