Real-Time protection

I must be missing something huge! When I go into tools in WD I have no real
time options or settings? WD doesn't run after I close the main window.
What am I missing? I can't find anything to do with the protection agents or
updates or settings for anything except for setting up a manual scan. In the
tools menu these are the only options I have: Options, microsoft spynet,
quarantine, software explorer, allowed items and defender website. I dont
know what I missed.

You've missed a couple of things.

1) the Options window has a scroll-bar on the right hand side. If you
scroll down, you'll find details and options relating to real-time
protection (which is significantly stronger than what was provided by
Microsoft Antispyware)--including the option to display an icon, which is
relevant to your second concern:

2) Windows Defender has three major parts--one piece, providing real-time
protection, and services during a scan, runs as a system service, starting
at login, I believe. You can choose how much control a limited user has
over scans and cleaning operations, in the options settings, near the end.
The other two pieces include a User Interface portion that provides
visibility and control, and a command line piece that initiates scans and
definition updates.

By default, no icon is visible, unless user interaction is needed. You can
change this behavior via tools, options, near the end of the real-time
protection settings.
