Is there a freeware equivalent to Norton System Fix out there?

There is a 30 day trial, so this is Trialware, not Freeware. If you give it
a favorable review on a web site, you get the full version. That's not
exactly in the best Freeware spirit.

If you go to the download site and read the reviews, you'll stay away
from this one. I've got SystemWorks and I'll stick with it in spite of
Norton's reputation of taking over the system.

CCleaner has an "issues" feature that cleans up with registry
integrity issues such as:

missing DLLs, unused file extensions, application paths, ActiveX and
class issues, etc.

It also cleans up the following file integrity issues:

Start Menu shortcuts
Desktop shortcuts

It also insists on turning the Recycle bin back on if you have it
turned off. I have advised the authors.
