When I run Ad-Aware it finds tracking cookies and MRU Lists. I know what to
do with the tracking cookies.

There are 22 MRU Lists ranging from HKEY_USERS, HKEY_Local_Machine, and
C:\Documents and Settings\name\recent, some with numbers up in the 100's. If
I delete these are they gone for good or do they start up when I reboot?
Should I clean them out or leave them alone?

Thanks in advance.

MRU = Most Recently Used. It's merely a history cache of opened and used
files.

You can delete them and they go away for good, but they just fill up again.
C:\Documents and Settings\name\recent

How To Display, Use, and Clear "My Recent Documents" on the Start Menu in
Windows XP

You can also...

To not show your most recently used documents on the Start menu
1 Right-click the Start button and then click Properties.
2 On the Start Menu tab, click Start menu and then click Customize.
3 On the Advanced tab, UNSelect the List my most recently opened documents
check box.
