Hmmm...this is embarrassing

I have a W2K Pro upgrade from early 2000 that I have never bothered
to use and now want to install.

I was running Partition Magic and Boot Magic on my W98se system and,
thinking that they (at least BM) might be a problem, I uninstalled
them. Then I couldn't boot W95 (message "Stage1") so I put BM back on
in DOS and it worked fine.

So, then I installed the upgrade to W2K and, in theory, it worked
fine. However, I must have chosen the wrong option as I now have,
after Boot Magic at boot, a request to choose between W2K and
"Windows". I think I chose something that retained existing file
system, although I thought that it was still going to upgrade W98se as
it went through the process of identifying all the new drivers
required, applications that may need upgrades, etc.

Now, if I choose W2K it comes up fine but it's a virgin OS with no
access to my old applications and is obviously not an upgrade. If I
choose "windows" it's my old W98se. Basically, all thats happened is
that I have used up 1gb of hard drive space. The interesting thing is,
if I bring W98se up, then when I reboot and try and run W2K, I get a
"NTDETECT d" message and the system hangs (Repairing resolves that).
Another thing is that, when in W98se, although Internet Explorer has
all the updates to 6 and appears to be 6, the startup dialogue box
identifies it as 5.

I'm sorry to have to ask such a naive question but how do I go about
getting rid of the W2K (if necessary) and reinstalling so that it does
upgrade my W98se.

states that:
Windows 2000 does not support upgrading Windows 98 or Windows NT 4.0 by
booting from the Windows 2000 Setup floppy disks or CD-ROM. To upgrade, boot
your installed operating system and then run Winnt32.exe.
