Can I open two separate windows of PowerPoint 2003?

I want to open two separate instances of PowerPoint so I can compare the two
separate files.

Is my only option to go to Window and arrange them?

Yes; PowerPoint will only open one instance of itself but that instance can
host multiple open presentations.
