Doug is right, some malicious software will disable Security Center
warnings so Spybot S&D is designed to check those registry entries.

a) is there any point in me manually disabling the Security Center warnings
if Spybot will be restoring them every time?

b) is the regular use of Spybot good practice in general? I also run
Ad-aware regularly and am trying out Webroot Spoy Sweeper (which I find a
bit invasive with regular warnings on screen etc etc)
 
I haven't used SpyBot in quite a while, but you should be able to turn this functionality off, I would think.

It may be due to the Immunize function of Spybot S&D. Try the Restore
function, don't Immunize, see if that helps.

I believe you can instruct Spybot to ignore the Security Center warnings
in future Spybot scans.

I found it in the Advanced Mode.

Advanced Mode > Settings > Ignore Products

Under the "Security.sbi" tab, if the Security Center entries there
(AntiVirusDisableNotify etc) are checked, Spybot says it will ignore them
during a scan.
