xp pro wont boot c:\WINDOWS is empty

My computer won't start I tried to boot in safe mode and safe mode with last
known good point. I booted the machine with knoppix and to my suprise my
C:\WINDOWS folder is empty. This is the only folder that looks like its
missing files. I was wondering if I did a repair with my xp install disk if
it would work, and if I would lose my important files like my third party
software, pictures, docs, etc.
 
If you boot from the XP CD and do a repair install the routine will only
'repair' the XP installation; it will not do anyhting to other software.
