Use the settings options in Messenger to configure that.
Actual wording might be different but similar to these:
Open Messenger and under Options-General
uncheck those settings you don't want.
Uncheck - run messenger when I login to Windows,
Uncheck - open Today when I signin.
Or do not automatically signin to avoid that.
I have - run in background at start but
Do not automatically signin.
