Windows could not start because the following file is missing or corrupt: \WINNT\SYSTEM32\CONFIG\SYS

I have just started using BootItNG demo 30-day
version(http://www.terabyteunlimited.com/bootitng.html) to resize my
existing windows 2000 only partition on 40gb harddisk to the following
Partition 1 32 Gb MBR Entry 0(Windows 2000)
Partition 2 about 8 Gb Windows 2003 eval 180 day version
Partition 3 8 MB BootitNG

It boots up with bootitNG and use the default.ini(in MBR Entry 0) to
start
Two options to boot up from
Windows 2003 Enterprise
or
Windows 2000

I am able to boot from Windows 2003 Enterprise(d:) but not from
Windows 2000(c:) Both hard disk contains the complete windows
installation D:\windows and C:\winnt.

I get the following message when I choose the windows 2000 from the
Windows could not start because the following file is missing or
corrupt: \WINNT\SYSTEM32\CONFIG\SYSTEM

This is definitely not a registry problem and I do not wish to
reinstall the windows 2000 installation.
What is wrong with the MBR? I do not know much about this stuff how
does windows go looking for the \WINNT\SYSTEM32\CONFIG\SYSTEM after
bootup.Do I have to change a file or something.
I need to get the old windows 2000 up and running ASAP.
Any help would be much appreciated.
