Will the Transfer Wizard work for this?

Currently I boot from a 60GB single-partition drive which contains XP
and all my other files. I plan to switch to a new 120GB boot drive,
with a small partition for XP and some user files, and move all other
apps and data to several partitions on the new drive. Since my files
will be in different locations (partitions) on the new drive than they
are on the current drive, will the Transfer Wizard still work? Is there
another method for moving large folders from the current drive to a
given partition on the new drive?

No. FASTW will restore the files to the same locations they were on
the original drive.
