Will IE 6.0 organize Favorites alphabetically automatically?

Sorting the favorites on-the-fly, may not be possible in 9x systems. If you are using XP, see this gem by Keith Miller:

I do not think you can do it automatically unless someone makes a third
party add on.
To sort the list you have, go to the START button and select FAVORITES, go
to any one of your favorite URL's (do not click it) and right click, near
the bottom you should see "Sort by Name" click that and they should all go
in order.

Just added that and it works just fine !
Now if I could colour code the favorites (to make it easier to find) I would
have all of my favorites issues out of the way !
