When I insert a doctype my home page loses its mind

All my pages without a doctype are fine but when I insert a doctype my page
goes screwy. I have several layers in use as flyout navigation but I've
previewed my site on several browsers and everything works well as long as
the doctype is not present. If it is layers, what is a good alternative for
creating flyout menus?

PS -the doctype was <!DOCTYPE HTML PUBLIC "-//W3C//DTD HTML 4.01
Transitional//EN">
