two index files

I am trying to publish webpages that are in a folder that is part of a larger website. The home page for the pages I am responsible for is named index. And the home page for the larger website is named index.

When I published my pages, my index page was overwritten by the the index page for the root web (larger website).

How do I prevent that from happening? Do I have to name my homepage something other than index?

You have to name your page to whatever default document the host requires.
Some use index.html, some use index.htm some use default.html, some use
default.htm, etc.,

Contact your host to see what they require.

The folder must be a subweb, and you must be publishing to a server that has
the FP extensions and the host allows subwebs via FP's http mode.

As long as you publish to a subweb, then you will not overwrite content in
the root web.
