Yes, but that leaves you with no Restore Points at all, even good ones,
which is kinda risky.
A better idea would be to (1) clean out the malware, (2) create a new
Restore Point, and then (3) go to Disk Cleanup > Other options [tab] and
'Delete all but the most recent Restore Point.' This way you'll never be
without any Restore Points during the cleanup operation.

And (3) turn off System Restore first before restarting in Safe Mode.
Many modern trojans hide in System Restore, and therefor cannot be
removed.
