Only problem I have noticed so far is that this repair/sp has rendered
some software useless. A few programs are now asking for the keys
again. Ah well, time to dig out the old software cds.

Probably because you haven't brought the service pack and updates back to
the level they were before you did the repair (in which case they'll stop
doing so when you do). Or you let them 'reinstall' before putting the
service packs and updates back in.
