sysprep a dual-boot system

I am trying to sysprep a dual-boot machine (both XP Pro, but with different
software installed, for a computer lab) but sysprep seems to wipe the
boot.ini file. After sealing the computer and shutting it down, when I
restart, I don't get the boot menu to choose which OS to boot, and I haven't
sysprepped the second partition. Is there a way to either keep sysprep from
modifying boot.ini or another soloution for this?

Keep the two images entirely separate, each with their own boot.ini, and use
Ranish or XOSL to select the active partition.

Keep a backup copy of boot.ini and restore it during sysprep
cmdlines.txt (occurs during mini-setup, which is after sysprep has
cleaned boot.ini)
