slow boot to desktop

I have recently changed my file system to NTFS and since then my comp takes
ages to boot to a completely loaded desktop. There is a lot of processing
noise going on but running task manager doesn't indicate anything untoward.
What could be causing this?
 
Try a full chkdsk (with both options checked). Afterwards, run defrag.
