I would like to set automatic updates for computers in a remote site, but
maybe disable or use a different schedule for domain computers.

How will the site get its gpo settings if the domain gpo is disabled or
different, because group policy processing i.e. local, site, domain, ou,
will see the different settings in the site overidden by the domain gpo?

GPO processing can be thought of as "Whoever gets the last word in, wins."
So if you have a setting configured in a site-linked GPO, and a different
value configured for that same setting in a domain-linked GPO, the setting
configured in the domain GPO will prevail.

If you have at least 1 Windows XP machine in your org, download the Group
Policy Management Console - it includes a Resultant Set of Policy tool that
will examine a user/computer combination and tell you exactly which policy
is applying which setting, quite useful for troubleshooting multiple GPOs.
