Shut Down option will not Shut Down Computer normally

When I choose Start->Turn Off Computer->Turn Off, the computer hangs. The
only way to turn it off is to use the power button.

Furthermore, when the computer re-starts, Windows does not examine NTFS
because of an inappropriate shut down.

I have tried to use System Retore, but it did not make any difference.

What will make my computer shut down normally?
 
I have tried Windows Update, a spyware/adware scan and removal, a virus scan
and removal, system restore (before windows halted), removing programs from
control panel (just before windows halted and immediately after), and I also
tried to use "My Computer" and check the settings and adjust them properly.

The system is not responding.
