In the shortcuts/navigation pane is it possibe to add a shortcut to an
outside programme such as MS Onenote - if it is - how?

drag the exe or shortcut to it to the shortcut bar - note that you need to
drop it on the group titles, not just anywhere on the pane. This works for
any file - documents, images etc.

You can also create hyperlinked toolbar buttons pointing to exe's - tools,
customize, drag a button to a toolbar and r-click - hyperlink is at the
bottom.
